I don't put them in any sort of order for the benefit of the TC or lender. I send them back the way they were sent to me, with the following docs pulled up front because this is how I present the package to the signers:

MY INVOICE (placed on top of package sent back but not shown to signers)
Copies of ID
Patriot Act (if one in pkg)
CD
ALTA
Payment Letter
Note
Escrow Acct Discl
DOT/MORTGAGE
Rest of lender docs
Title Docs

You can stack a certain way for your own benefit, but I wouldn't bother doing it for the benefit of TC or lender. If there is a specific stacking order request in the notary instructions (rare), I will usually accommodate that.
