Different name on ID
All docs borrower name show Mary S. Doe, ID show Mary M. Doe. No AKA form in it. ( credit report also show Mary S. Doe). Called the SS she said to cross out the midle initial, make the correction and let borrower initial, SS also email me a grant deed. Do you think I'll be fine?

Why wouldn't you be?
You are following directions to have the borrower change the name and to have the borrower initial the change. This is the way changes are to be done (when authorized to do so). After the name is properly changed, it will match the ID presented to you and you can then successfully and accurately complete your notarial duties as the person before you is in fact the person signing the documents.
Please remember that AKA statements are not proper forms of ID in any state that I'm aware of. It is used the lenders and title companies to tie name variations together, however, you still must be reasonably certain that the person who appears in front of you is the person whose signature is affixed to the document. The only way you can do this is through proper identification procedures as allowed by your state.
The grant deed is notarized just like any other document. The "grantor" is granting rights to the "grantee". Hopefully, this document was prepared by the title company or lender and shows the grantor as "Mary M. Doe who acquired title as Mary S. Doe" (or something similar) so you can notarized the grantor signature with matching ID, i.e Mary M. Doe.
