First, disclaimer: this is something I've only done once, but I know of other notaries who do this kind of thing on a regular basis at universities, for example.
Sigtogo/OR's list probably covers it, but if not, here's my perspective... This student apparently managed to get in touch with the proper authority to get the copy of whatever it is he needs (probably a transcript, as well as proof of graduation). So he probably needs to contact them again and let them know that the administrator needs to sign it and have that signature notarized. The Apostille is simply verifying the validity of the notary's commission and that a proper notarization was completed. Sounds like he just missed one step, which was the notarization itself.
So you could go two ways. One is to calculate a fee to handle all (or some) of the steps for him. The other is to just suggest he start over, but to put you in touch with the administrator to arrange an appointment to notarize their signature on the forms requested - OR, as appropriate - on a cover letter stating that the attached document is an official copy/transcript, whatever...
It might be as simple as that.
