My workflow is to scan the document using my Fuji ScanSnap ix100, which produces a PDF. I have the free Primo PDF software. I adjust the parameters to set a password. Then I drag and drop the PDF from the scanner onto the Primo PDF icon, and it creates a new PDF that is protected with the password. I send this last PDF to title or whoever is expecting it.
