While it's true that Flynn got a security clearance before working in the Obama administration as head of the DIA, it's also true that he was fired from that job - which should have raised a red flag for the transition team. When Flynn was named as Trump's National Security Advisor, his security clearance was not updated and he was not vetted - it was assumed by the Trump team that since he already had clearance, he was good to go.
